Interesting that you should ask. One of the features in Pear Note 3 for Mac (which is currently in beta; see the other thread here on it for more info) is integrating with Ecamm's Call Recorder which records Skype calls.
Beyond Skype, there are ways to get Pear Note to record system audio, but they're a bit complicated and involve 3rd party software. I talked a bit about these in a blog post a few years ago:

I recently downloaded a 30 day trial of your software and I also downloaded a trial version of eCamm's Call Recorder. I am specifically interested in using PearNote to take detailed meeting notes during my Skype calls. I performed a couple of tests this week and on both calls I experienced a problem during the playback of the audio that was recorded by Ecamm and imported in Pear Note. When I play back the audio at normal speed everything is OK, but if I speed up the playback (I used 1.5x and 2.0x) the 2 audio tracks that were recorded falls out of sync between the two parties on the Skype call. What I mean by this is that my voice track is sped up, but the audio track of the other party on the Skype call remains at normal speed. After a few minutes of this, the conversation falls out of sync to the point that we are either both talking at the same time or there is long stretches of silence. Do I have something configured wrong?

No, you haven't configured anything wrong. It looks like it's a bug in the underlying technology Pear Note uses to play back media on Lion. It's a new technology (called AVFoundation if you're interested) and is very nice but still has a few bugs. It looks like it has trouble playing back media with multiple audio tracks at different speeds. I'll file a bug with Apple and see if I can find a way to work around it in an update. Right now, I'm not seeing any reasonable way to work around the bug, but I'll keep looking.

Thanks for the quick update. After reading your note, I took the .MOV file that eCamm created and processed it through a utility that came with eCamm to convert the file into MP3. I then processed the file with Audacity to combine the two tracks into one track and exporting the results to an MP3 file with 32kbps bit rate. I then imported this audio recording into my Pear Note file, replacing the original recording. Now when I play it back I can speed up the playback and everything stays in-sync between me and the other callers on the conference call. This process will work for me, but it will be great when you get this AVFoundation problem fixed with Apple.
In the mean time, do you know of a more automated workflow that I could use that will save me from the multiple manual steps I had to go through to get the eCamm (.MOV) file into a MP3 mono file? Thanks!

FYI, the problem with these files is that they have multiple audio tracks, not that they have multiple channels. So, you don't have to make them mono (though there's nothing wrong with them), as 2 channels (stereo) will be fine. These files actually have an audio track for each speaker which need to be merged.
As to optimizing your workflow, you should only need one conversion step, not two. Using the Ecamm utility to convert to MP3 should be sufficient (no Audacity required). Since MP3 does not support multiple simultaneous tracks, the utility merges them into one which should work fine.

FYI, Apple fixed the underlying bug causing this in Mac OS X 10.9 Mavericks. So, the workarounds are no longer necessary if you upgrade to Mavericks. No upgrade to Pear Note is necessary, you just need to be running on Mavericks.
